Microbiological water pollution is usually a natural form of water pollution caused by microorganisms. Different types of microorganisms live in water and cause fish, land animals and humans to become ill.

The key potential sources of fecal bacteria are (1) animal waste from agricultural operations, domestic pets, waterfowl, and urban wildlife, and (2) human sewage from failing on-site sewage systems (septics), leaking sewers, or cross-connections.

Water microbiology is the scientific discipline that is concerned with the study of all biological aspects of the microorganisms (bacteria, archaea, viruses, fungi, parasites and protozoa) that exist in water. This is also known as marine microbiology, which is a subdiscipline of environmental microbiology.
